Self-organisation of bacteria is a paradigmatic showcase of active matter that impacts many essential processes, including the spreading of infectious diseases and the formation of biofilms. Using the soil bacterium Pseudomonas putida as a model organism, we will bring data assimilation techniques to the field of active matter in this project. We aim at a data-driven understanding of the variability and the cooperative behavior of bacterial swimmers, particularly their complex, stochastic motility patterns given observations of their trajectories.
